Error and warning messages point to wrong LaTeX files

When compiling big LaTeX projects with nested inputs using MikTeX 2.9 and TeXnicCenter 2.0 Beta 1 I noticed that some of the error and warning messages point to wrong LaTeX files. The line number (if shown at all) is correct but the marked file is mostly the project main file and not the actual source file where the error occured. Sometimes error messages are truncated and there is no number at all.
The second issue can be solved by increasing the max-print-line, error-line, and half-error-line parameters, however the main issue, namely links to wrong files remains.
I found a similar problem description regarding Kile and Ubuntu (s. https://bugs.launchpad.net/ubuntu/+source/kile/+bug/298594), however it seems to be be valid also for other editors/systems...
Does anybody have any idea what might be the problem?
